چکیده

It is demonstrated that the shapes and magnitudes of DNA writhe can be precisely manipulated solely through maneuvering the nucleotide sequence of DNA and without the assistance of topoisomerases.

Twist-writhe partitioning in a coarse-grained DNA minicircle model.

Here we present a systematic study of supercoil formation in DNA minicircles under varying linking number by using molecular-dynamics simulations of a two-bead coarse-grained model. Our model is designed with the purpose of simulating long chains without sacrificing the characteristic structural properties of the DNA molecule, such as its helicity, backbone directionality, and the presence of m...

Elastic model of DNA supercoiling in the infinite-length limit

The energies of plectonemic and toroidal supercoiled DNA are calculated by treating DNA as an elastic rod with a finite radius. End effects are ignored and all extensive quantities (e.g., writhe, bend energy) are treated as linear densities (writhe per unit length, bend energy per unit length). Minimum energy configurations are found. For plectonemic DNA, the superhelical pitch angle cz is in t...

gpALIGNER: A Fast Algorithm for Global Pairwise Alignment of DNA Sequences

Bioinformatics, through the sequencing of the full genomes for many species, is increasingly relying on efficient global alignment tools exhibiting both high sensitivity and specificity. Many computational algorithms have been applied for solving the sequence alignment problem. Dynamic programming, statistical methods, approximation and heuristic algorithms are the most common methods appli...

The Role of Writhe in Dna Condensation

It has long been known that extraction of DNA from P4 phages results in a large proportion of highly knotted nicked DNA circles. We showed that most of these knots are formed by the cyclization of the DNA inside the phage capsid. Since these DNA knots could be informative of the chromosome geometry inside the viral capsid, we further studied the distribution of knot families of up to 6 crossing...

Link, twist, energy, and the stability of DNA minicircles.

We describe how the stability properties of DNA minicircles can be directly read from plots of various biologically intuitive quantities along families of equilibrium configurations. Our conclusions follow from extensions of the mathematical theory of distinguished bifurcation diagrams that are applied within the specific context of an elastic rod model of minicircles. Families of equilibria ar...
